The smelter will of course remove gold and any other native metal (metal present as metal, rather than minerals). I don't know about this specific set up, but it may also be able to convert readily reduced minerals such as silver sulfide to metal. Harder to deal with stuff such as silver oxide may have to be stockpiled and dealt with elsewhere.
